pick up alignment

How can I get the poles and string to aline properly. F spaced pick up, with F space bridge. |

That is as good as it will get. It will not affect the tone at all. I have an F spaced pickup in a LP clone and the poles are off too (maybe more than yours). It is pure asthetics don't worry

I have it so much worse on one of my guitars. Basically, I did an extreme makeover on a Yamaha Pacifica and wanted it to look very rough and grungey. I cut the pickguard with scissors because it wouldn't fit, and it's all fitting weirdly. Here's what the pickup alignment looks like:
 And guess what? It looks like crap, but it sounds just like it should  Don't worry about it, you're not alone

Look at your last fret and where the strings are. If the strings are centered, then that's how it should be. Personally, I like the strings to be just a little off center, so the high e has a little more wiggle room. Darkflame's guitar takes that to the extreme, but that might be his preference.
You can loosen the neck a little and move it either way to adjust that. I find it's easiest to do this in the playing position. If your neck is centered, you could drill out the holes in the humbucker ring just a tiny bit. That might give you some wiggle room to slide it over and tighten it down. |

Your neck is bolted in at an angle, try loosening a screw, one at a time, but only one each time, and see if you can wiggle the neck to be straight, so that the high and low string's have the same space from the edge of the fretboard over the whole neck. If loosening only one screw at a time doesn't do it, try two or three. You shouldn't need to loosen the screws that much, but you might need to loosen all four to wiggle the neck properly. Once you got it in the right place, just screw the screws back in and you should be good.
