Deff not my first choice, but they will work. I would go for something like a Duncan SH-4/SH-6 or Dimarzio SD

That's a mighty wide genre. I've used an 85 for punk (mostly greenday, bad religion, offspring type stuff) and it worked pretty well. I was quite prepared to trade off tone for low noise though.
If you are talking more old-school punk like the pistols I'd go for something more PAF'like.

Yep.

EMGs are pretty good pups, maybe not to everyones liking, but in my experience the basic 85/81 set can do pretty much anything. If you change pups, it'll affect your tone, but I don't think it'll be the change you're looking for.

Need a budget, are you gigging or mainly bedroom playing, do you need cleans, where are you located in the world?

You say mainly bedroom - does that mean that sometimes you need to play alongside a drummer?

Also, what sort of punk are we talking? Pistols/Ramones or Pennywise/Bad Religion?

A Peavey 6505 would be a good amp to aim for. Any of them will do the trick.
A Peavey Vyper Tube 60 is a fine choice too. Dial up the Recto model for Bad Religion but still able to crank out some Ramones. You see them selling cheap used quite often. Same power amp as the 6505 but a mostly analog SS amp modelling preamp plus effects.
The Vyper is probably the best bet for you really. They turn down quite nicely but will still keep up with a drummer if you ever want to jam with one.

If you really want to keep using the MG I wouldn't be looking at overdrives as such, I'd look for a distortion pedal you can run into the clean channel. For what you are playing I'd look at a Barber Dirty Bomb.
But really, just save up for a Vyper 60, you'll be far happier in the long run. Your patience will be rewarded.

Well, like I said, it depends on the amp. It's not uncommon for guys to have to dramatically change their pedalboard when they buy a new amp. Distortion and overdrive pedals are particularly sensitive to type of amp.

If I use my gigging effects (rack stuff) with my JCM900 instead of my Abbey it doesn't work anywhere near as good. At the very least I have to reprogram everything dramatically. The DS-1 in the GP-8 doesn't sound too bad on the Abbey (I don't use it though) but in front of the JCM900 it sounds like fingernails on a chalkboard.
