I am looking to swap out the jazz pickup on my Ibanez Sr490. I play mainly metal but am really going for the Geddy Lee tone. Does anyone have any suggestions on some pickups to check out?

Geddy Lee uses 60's Jazz Bass pickups in his signature model, and Fender themselves have said that the custom shop 60's jazz pickups are the best they make (it's what they're using in the AM standards these days) so that may be a good start.

$160 on musiansfriend. It's to bad I only need the one, but I'll still probably get them, put the other one in my other bass.

Am I going to encounter any problems only installing the one pickup? It's not like both need to be there in order for it to work correct?

I'm almost certain I've seen them sold as individual units, may be wrong though. I don't think you'll have any bother though it's worth noting that matching P & J pickups can be fairly unpredictable.

I don't use the P pickups on my bass anyways, I always solo the bridge.

Much of the Geddy tone comes from the slight mid scoop that occurs from the phase interaction you get when both jazz pick-ups are turned up full... soloing one pickup won't get you too close.

That's ok, I'm not going for the exact tone. Also with the help of my Sansamp bass driver and RBI, I should be fine.
