If its physically attached to the instrument, then yes, of course it'll affect the tone. Whether that's any of the below:

• Noticable
• Important
• Worth talking about

is all completely subjective.

FWIW I always heard that a veneer was cosmetic, while a sufficiently thick cap did affect the tone. Whether that's true or not, I dunno. You'd need to try the same guitar made of mahogany first, then saw a bit off and add the maple cap to really tell...
