ive learnt how to set my intonation in standard tuning
then i dropped my guitar down to drop c tuning
do i reset the intonation with the 12th fret and the harmonic of whatever note is at the 12th fret in drop c tuning or do i leave the intonation set as it was with the standard tuning?

You would most likely have to intonate in much the same way as you normally would.

well i did change to a heavier gauge so i do i set the intonation so the harmonic and the 12th fret match in drop c tuning or so they match in normal tuning?

You set it so the notes match in the tuning you use. So yes, you intonate in drop C.
