Alright, so I asked this in the EG forum, but I figure I should ask the experts here as well...

What tonal effects does routing for a Floyd have on a guitar? I don't plan on doing it myself, but I am wondering about the possible differences between a standard bridge (or string-thru) versus that of a routed Floyd Rose.

You will have less sustain. The tone difference you wouldn't hear unless you have a perfect ear....

^And that sustain problem can at least be partially fixed (met in the middle I guess) by replacing the trem's block with brass

its not really a big thing. you would only notice it if you had two of the same guitars side by side. one with and one without the floyd.
