If I play a E Major Scale Chord Progression with a capo on the 2nd fret, will it make it a F# Major Chord Progression?
F# is two half steps up from E so yes it should but someone may correct me on this.

Probably, but there are a few exceptions. If you move everything up a two frets, then it's F# major. However, when I use a capo, I often forget to move some of the higher-up barre chords. For example, if you fret the following chord with a capo anywhere below the 8th fret or use no capo at all, it's still E major:
