just use chords that correspond with the notes in the particular scale your using.
ill start you off, for Eminor pentatonic or Eblues try them over the E, D, A chord progression.

I'd go for a 12 bar blues progression which uses the I, IV and V. There are some lessons describing it on this website.

EDIT: Damn, beaten to it!

Also note, you can use E minor Pentatonic scale over it, along with the A Blues scale

12 bar blues is a great suggestion. One of my favorite chord progressions for blues/blues-rock is I - VII - IV, all major. So in the key of E it would be E (two beats) D (one beat) A(one beat). I also prefer to keep the IV chord as a powerchord instead of a full chord most of the time.

Theory is descriptive, not prescriptive.

theory states 1+1=2 sometimes in music 1+1=3.

This. IMO it's better explained as this:

First chord
First chord or A chord thats 5 semitones higher than the first chord
First chord
First chord
A chord thats 5 semitones higher than the first chord
A chord thats 5 semitones higher than the first chord
First chord
First chord
A chord thats 7 semitones higher than the first chord
A chord thats 5 semitones higher than the first chord

Or, even better, like this:
I I/IV I I
IV IV I I
V IV I V/I
        ,
        |\

       /|_ `-’ |
      //| \      |       |
     | \|_ | | .-|
      *-|-* (_) `-’
