I got my Dean From Hell today, and the only problem with it is the pickups, which aren't bad, but it would be nice if they we're more powerful.
What is the best pick up choice for a dean? or any guitar for that matter?

I like analogue Solid State amps that make no effort to be "tube-like", and I'm proud of it...

...A little too proud, to be honest.

a tube amp and some active emg's and a good overdrive pedal to boost your dirty channel a bit, depends on the amp though , some dont need a boost, liek a splawn nitro for example

I play trash and heavey metal stuff.
I run through a G1X Pedal, and it can get some pretty sick dist. but the pick ups just seem kind of weak.
I only have about $100 left after buying this, so I think emg84s would work.

EMG 84s?

Seriously, a new amp will seriously help... but if you're happy with your tone, stay away from actives with your amp. They won't make a huge difference. In fact, most new pickups won't make a difference unless you switch pickup types.
