I have a Jackson DKMGT with a Dimarzio X2N in the bridge and an EMG Turbocharger.

I used to own a Jackson DXMGT also with a Dimarzio X2N but no EMG Turbocharger.

I never use the Turbocharger on my DKMGT but it seems to have much more output than the DXMGT.

Could the Turbocharger be affecting my tone even when it's off?

I believe in the "personal opinion" school of thought, I doubt you've heard of it. Now, go waste your time on something that doesn't annoy me

Is it a big deal to you? I have no experience with the Turbo Charger sorry...

TS: did you put in the X2n or buy the guitar like that? i have a DKMGT also, and i hate the EMG Hz pups but i want to keep the turbocharger.. i think EMG said something on their website like it won't work without EMG pickups, but i am skeptical of that.
