It seems like the higher I go up the frets it seems like the high pitch E (or in my case a b in the tuning I have) sounds out of tune, a bit lower than it should be.

I got 12-56 gauge strings tuned to b standard.
I've used a tuner and chords/p chords sound like crap on higher frets.

What can cause this?

You need to re-intonate your bridge

So I need to adjust that string that's doing it? Do I make it higher or lower?

It has to do with string height. Look around on the internet for some information on adjusting intonation on a guitar... it's going to vary by the guitar type but there's a wealth of information available.

I do believe you just used Blink 182 and hard rock in the same sentence. It would seem you're rather confused.
I have a quote in my signature! And it makes fun of blink-182! I'm cool now!

I just noticed I replace an old screw with a replacement screw. Just letting that out there. I don't think that's the problem though.

you're not gonna want to take a dump in a gross, off-colored, vintage toilet. you want something that is white and pearly; something that shines. something that you can put your cheeks against and say, "f*** yeah"

The screw I have is too short though. I need to find a new one.

It's a strat bridge like this

I see intonation replacements on guitar center but they're too much to spend just for one screw missing.

D'oh! Everyone's right... it's tweaking the string length, not height. I don't know what I was thinking when I said that....
