It sounds like I'm running through a worse amp when I plug this thing in. Is it just me or is this normal? Anyway to fix it?

Wah usually suck tone, I would suggest putting it into a true bypass looper.
Dot>Jekyll & Hyde>Turbo Tuner>DD-3>DD-7>DRRI

you need to true-bypass it, its a good mod to do

It's probably because the Wah pedal empasizes certain frequencies and you might have a lower quality speaker or amplifier that doesn't percieve them very well.

Yes.Usually it involves replacing the switch and maybe a few other solders to do.Not hard if you know how to solder.If not,then nows your chance to learn.Mind you I haven't done it

It's not hard. Clip the wires, strip them. If you're younger, ask your dad to teach you how to solder - chances are, he does. If not, all you do is heat the connection with the gun, then put the solder on the heated connection so it melts and forms a little round dot on the connection. Bam. Done.

Check out loopmaster if you want a true bypass looper... If you are going to go messing around with the wah for the true bypass, I'd just buy a Whipple Mod kit off of ebay. Icar Taper Potentiometer, handwound halo inductor and a true bypass switch for $50.00ish
