I am unsure how to go about setting up the tracks for recording. It is a metal song and the part I am recording has an arpeggio lick in the front and a hard sounding chord progression in the back. I tried recording two tracks for the chord progression. One hard left and one hard right. I then recorded a single track for the arpeggio and put it down the middle, but I am having a hard time setting the levels to differentiate the two guitar parts

I think you'll need to do a bit of EQing - Try to boost the mids in the arpeggios, and cut the mids for the rhythms. That's just the basic concept of what you need to do, there would be a lot more to get it sounding super clear. Just make sure you actually have some mids on the amp for the lead, you can't boost what is not there..
