Hey, I have an Epiphone G-400 (Goth model, but I don't think that really matters). I'm looking at replacing the pickups, and I'm considering putting a Seymour Duncan Phat Cat in the neck and either a Dimarzio Bluesbucker or an EMG 89 in the bridge. For those of you who don't know, the guitar has a mahogany body and a rosewood neck. I play shoegaze, emo, and indie-type stuff, so I don't need metal-type distortion, but I do need good cleans and a good fuzzed-out sound. Recommendations/thoughts/suggestions?

You should avoid pairing active and passive pickups. The EMG is an active and requires a 9V power source and a stereo jack. Otherwise, passive pickups can be paired in any combination that you like. I don't know about what sounds the pickups will give you but I know that if you want an EMG then you have to do an active array and not combo with a passive.
