Does anyone here have experience with using a vacuum press to glue the fretboard to the neck? How do you keep it aligned properly? I can't use brad nails through the fret slots because they'll puncture the bag. Maybe use some masking tape?

Any ideas?

You can still use brads.

Lay out your board on your neck and tape it in place.

Now tape a thin-ish bit of wood bit of half round scotia perhaps so it has no sharp edges.

Align your two areas that the brads will go in and drill through the top wood into the fret slots.

Put the brads in so that they are below the surface of the top wood strip.

They then wont puncture the bag.
