I have seen the Fender Pro Twin Amp which is a vintage style Twin with an effects loops.

Any other recomendations for amps with great cleans which have effects loops? Budget under $1000.

The Pro isn't vintage styled. It's significantly different than any vintage Fender, especially in the fact it's got a high gain channel. And if all you're doing is using an amp for cleans an effects loop is completely unnecessary.

this a pretty true but delay seems to sound better after the preamp even when playing clean to me. nopt much better so i don't think thats a big enough reason to need an effects loop. i say go for a nicer amp and skip the effects loop.
