Soon Im gonna buy a new head and a few pedals. The head is a Peavey 6505. The pedals I have and will have are Line 6 POD X3 Live(I own it, use it only for the effects), Ibanez Tubescreamer TS-9, Boss Noise Suppressor, DigiTech Whammy, and a Boss Tuner pedal. What order sounds the best? What needs to go in the effects loop?

either that or the suppressor in the loop with the pod? I'm not sure what kind of noise you're trying to suppress be it preamp hum or hwatnot.

I would put it in the order

Guitar -> tuner -> whammy -> TS -> amp -> FX Loop out > Pod in loop > FX loop in

The suppressor will go where the noise originates from. If the noise originates from the signal chain, then it will go just before the amp. If the noise orignates from the preamp section, then throw it before the Pod.
