is this a mistake? if not which one would be the bass note?

that's a voicing

You just take a F#9 (which has a fifth and seventh in it) and make the 5 and 9 one note higher.

This isn't a slash chord, it's just a way of writing those alterations. You could also write F#7(5+, 9+). So the bass note is the root - F#. Further, this chord doesn't include a D, but a Cx - that would be the correct spelling. The pitches are: F# A# Cx E Gx

After all, F#7/9 isn't a slash chord either. A slash chord has a letter there, not a number - like in Cm6/Bb.
