I've played for about 6 months, and I still have problems with muted notes.

---3---

Stuff like that.

I have to focus ridiculously hard in my head, to even think, "Push down hard on all your fingertips placed on the frets except that one finger." It usually sounds terrible, and transitioning between muted notes is even more trouble. I generally end up not muting the note altogether sometimes. Anyone have any advice, seeing how common this is becoming?

either mute with a finger not playing the other notes OR angle the finger playing the 3rd string so it mutes the 2nd string.
My Gear:
Gibson Faded Flying V
"Dante's Inferno" Iceman
Fender Hot Rod Deluxe 112
etc.

I can't imagine anything worse than shagging to Mark Knopfler.

Maybe shagging Mark Knopfler, but that's about it.

Yeah, like you know how sometimes it is just convenient to Barre even when it isn't required? I do that a lot. Which is why I find it hard to Barre all the strings yet raise my finger slightly for one string to mute it.

try playing it as

---------3
---------4
---------5

then partially lift your middle finger off the fourth fret so you choke the note
