I got a boss gt-3 and I love it. I love the strat I got but the pickups are messed up so I wanna get new ones. do pickups really matter with a boss gt-3 or is it just an input signal?

Any device in your chain will benefit from 'better' pickups - now better is very subjective of course, but yes, pickups do matter for every device.

To be honest, I wouldn't be able to comment on the sound. Installing the pre-wired pickguard will be a lot easier.
