Alright so I have an ibanez s2170fb and I'm still pretty new to the whole floating trem deal.
Well I broke my high e, so I'm going to go pick up some strings tomorrow probably, but I'd also like to scrub my fretboard down since I haven't in a while. If I take all the strings off and clean my fretboard, is that going to throw off the intonation when I restring it?

It's going to make it a hell of a lot harder to restring. I doubt it will affect intonation though. Make sure you either block the trem or connect it to the stop bar (ZR trems have something like this don't they?) before you take the strings off.

With floating trems you should always do one string at a time
