Hey I got a paul reed smith SE about 2 weeks ago and it came in it's own soft case. Recently my nephew has been stepping on the guitar, it's in the case but I'm worried that it may cause problems with the guitar.... It sounds fine but it has a floyd rose so I don't want it to give me troubles along the way... should I be worried or will it be fine? I could either exchange the guitar or get a check up if I need to...

Stop letting him stand on it?

If it seems ok now, it should be fine, just keep it out of reach so the kid cant stand on it.

Guitars can stand some severe beatings... if you're lucky. Kind of depends on how heavy your nephew is and where he stepped on it. The neck is the most sensitive part. A crooked neck will lead to all kinds of problems.
