So, I'm restring my Schecter Omen 6, and as I get to the 6th string I realize the nut is too shallow to house the .56 string. What should I do? Can I just go at the nut with a knife and try to make it deeper?

If you want to ruin your nut, go for it.

You can have it filed down if you're going to stick with a heavy gauge for sure, but if you file it and want to switch back, you'll need to replace the nut.

Yep. Shouldn't be too costly either. Might wanna just have them set it up too - they'll redo the intonation to accommodate the new gauge/tuning as well.
