Can anyone tell me how does Allan Holdsworth go about voicing his unique chords?. His "Chords and Scales" video does'nt explain much.

There are alot of quartal chords, or using quartal harmony (using 4ths as opposed to 3rds) It's worth looking into it.

Eric Johnson uses them also but not quite as out there as Allan. Obviously has a way he likes to voice his chords, usually with quite large intervals in them; hence the ridiculous fingerings of them.

Your best option is to learn some of his tunes and try to work out some chords, see if you find a pattern in his method. This video is quite good :
