It's used to say when boys do stereotypically boy-ish things.

The problem I have here is the person speaking is brushing it off and finds the fact that the child pushed someone else down exceptable. It's one thing if the two kids involved were rough-housing a little, but in that context it seems like a boy approached a girl he likes and shoved her down for no reason, and if I had a kid that did that, I wouldn't approve of it and would scold him.

To be fair, if your little boy is mean to a girl, and you dismiss it with "boys will be boys", that's a problem. He shouldn't be mean to people no matter what imo.
