I'm building a maple strat style guitar that's only 36mm at the thickest point. I'm going to put a Zero Resistance Tremolo system (the only floyd varient that will work) in it. Should I thin down the edges like the Ibanez S series or will that hurt the guitars sustain?

Won't affect the sustain enough to notice, I suspect. Maybe it'll shave twenty or thirty milliseconds off.

I wasn't too worried considering an sg's only 32.5mm thick.

That's what I thought, but I didn't want to ruin my build. Thanks for the help! I'm going for a natural maple look; maple body, maple fretboard, maple neck, with a black pickguard.
