So I've realized that my nut height is way too high, especially compared to my other guitar. I googled, and the only way to lower the nut height would be to remove some shims under the nut, but there aren't any. The other solution would be to either grind the metal nut, or remove some wood under the nut. What should I do? How would I go about doing this?

I remember seeing a thread almost exactly the same awhile ago, (I learned this too) never grind the nut itself. Remove some of the wood from beneath the nut itself off the shelf. Use a sanding block to take off wood from the shelf.
*insert witty statement here*

Yeah, do not grind the nut. Remove some wood via sandpaper/sanding block or dremel (or a combination of both). Without pics its hard to say but I would say lower the shelf.
