I just go up and down the A minor scale. Often I have some inspiration to pick up my guitar though and stem from that.

I usually just run through the A minor pentatonic when I first pick up a guitar just to get a feel for going up and down the neck.

Ever consider getting it set up? It sounds to me like your intonation is out.
