I got a new guitar but I can't help but feel that the neck joint looks wrong its a set neck btw.

The neck joint is normal. On guitars with tall bridges, like the tune-o-matic, the neck is set at a slight angle (something like 4 degrees, if I recall correctly) to ensure that the strings pass over the neck at a comfortable height. There was a diagram somewhere explaining this. I'll try to find it.

In that case it's probably to do with the carved top, to make sure everything lines up properly.

They probably designed the carve to acomodate both bridges, so they wouldn't have to reshape it just to put a floyd on it.
Either way, the neck angle is normal.
