When playing my PRS SE Custom through my B-52 LS-100 and only on the clean channel, my sound will randomly, completely cut out. When I turn to distortion its only very faint. I don't know if this is an amp problem or guitar problem but does anyone know whats going on?

Also if I shut my amp off and leave it for the night and play again the next day everything is fine.

If it's not a cable issue, then maybe it's time to look at your tubes. Could also be an input jack problem. I have a Rivera Sedona ES with that problem right now.

It's a SS amp dude.

I'd look at cables, and make sure all your jack connections are clean and not causing any dirty contacts. Sometimes jacks will go bad, and actually cause connections to sound like failing tubes, kinda like what my VK's return loop jack is causing.
