I was wondering, should the saddles be parallel to the bridge? I noticed that the saddles on my strats are a little sideways on my high E. Could this affect my guitar?

level them and lower them (by raising the pegs) if you can get them lower and still be buzz free. (if you want lower action)

use a tiny allen wrench, on the front facing pegs.
