OK I have a bit of a problem. While I was playing my guitar today, I noticed that the high e string isn't as loud as the rest of the strings. Is this a problems with the pickups or what?

Probably nothing to worry about. Because of the way some strings are put together, chances are that the string naturally resonates at a very slightly lower volume.

Out of all the plain strings for example, the G tends to be the loudest.
Roses are red
Violets are blue
Omae wa mou

Are you going straight from guitar to amp? Only thing I can think of is an uneven PUP, an EQ that needs tweaking or perhaps another pedal that might have a slightly lesser response at the higher frequencies.
