I was wondering if any of you has an advice for performing a clean gallop over two strings as the one in Blackened or for example Damage Inc.
I find it somewhat difficult to down-up pick the lowest string (A) and then down picking the highest string (E) without hitting it accidentally when moving the hand up to downpick.

Honestly, the best piece of advice is to practise slower and limit your movement so you won't hit other strings.

well.. there's no problem in doing it slow. The mess happens at that insane blackened tempo. Are you able to do it clean?
Well then work your way up to the tempo on the track slowly by practicing with a metronome

It needs time to do it fast. Patience is the key , just keep practicing over and over. Soon you can keep up with the speed.
