I am tuning to d-standard, or one step down at 330 htz for an extra 1/4 step down.
I am having a problem with intonation I think. The open string are tuning fine, but fretted at the 12th fret, they are not in tune with the open string. The 12th fret harmonics are now in tune with the open string though. Should I be adjusting the bridge so that the 12th fretted note matches the open string first, and then check the harmonic>?

Maybe there are gnomes in your air conditioning vents using out-of-phase parabolic speakers to deaden vibrations from a distance.

Ok, I guess I was doing it backwards. I tuned the open string, then tuned the 12 harmonic. Thanks guys. I will tune the open string , then the fretted 12th, and finish with the harmonic.
