Hello to all.

So I've been trying to learn the Foo Fighter's Ballad of the Beaconsfield Miners.

I have no problem keeping up with my fretting hand but I'm relatively new to fingerpicking. I find that I can keep up with the song until about a minute in and then my thumb starts to hurt around where it connects to my hand. I've been picking the strings with my thumb and index finger. Is this how I should be doing it?

If I were to finger pick it that would be a good way of doing it but really that song is quite playable with a pick.

If you're set on fingerpicking it I'd look for tension in your hand, that's likely what's causing the issue.
