I'm really a newbie when it comes to playing the guitar but recently I've begun to get barre chords to ring out properly.

I'm still not good enough to make instantaneous chord changes and when I go from a standard three-finger chord to a barre chord the finger barring the strings mutes the sound and gives an unwanted stop in the music.

How should I deal with this as a beginner? Should I just put up with it until my chord transitions are fast enough or is there some exercises out there that will make my playing flow more evenly?

Just keep practicing and playing, that's the best thing you can possibly do right now. There really isn't anything you can do to speed up the process any better than just keep hammering away it at until it goes away.
