So I'm looking to get a 7 string, can be new or used. I play lot's of prog metal so I'm hoping the stock pickups will be decent for that but they also have to have nice cleans. I've found tons of threads all offering different advice and I'm not sure what to look for.

I checked out Rondomusic because I heard good things about Agile guitars but there's a billion models and that's a little overwhelming...help?!

+1. These guitars are great for the money. Like most guitars from this price range it could use a pickup upgrade, but the stock pickups will suit your needs for a while.

Agile guitars are also a good "bang for your buck" brand. I would personally go for this one at $650:

It has a 27" scale length which is nice but not necessary. I can't stand flame/quilted maple veneers so I would go with a natural finish like this one. This guitar would also benefit from a pickup upgrade.

If you can squeeze another $100 out of your budget then I would look into an Ibanez Iron label like this one:

http://www.musiciansfriend.com/guitars/ibanez-iron-label-rgir27fe-7-string-electric-guitar-with-emg-pickups

It already has EMG pickups installed, which are (to some) worlds better than the pickups in the two guitars above. EMGs have much higher output but have mediocre cleans, so it may not be what you are looking for.

Hope this helped.

EDIT: I would also look for a used Ibanez RG7620 on ebay or craigslist. They definitely fit into your price range and are fantastic guitars for the money, especially after new pickups.

In fact, wanting different tunings is one of the best reasons to convince others that you need more guitars.

Agiles are too hit and miss, quality wise.

I guess you are right but still if you lucky enough to get a good one you wont ever regret it
