I was wondering whether there will be any intonational or neck problems if I tune my 5th string a whole tone down from B to A.
What do you think?

You might end up needing a truss rod adjustment, but it certainly will not hurt you bass. Now; be advised that a low "B" is on the verge of being floppy on a number of 34" 5-String basses, so if yours is one such bass, that low "A" is going to be quite floppy. You may have to trade up to a thicker string gauge, which in turn could mean that you need to open up the slots on your string nut.
