so im working on refinishing an old beat up ltd mh100qm and ive got it all the way down to bare wood. the look for the guitar that im going for is similar to a washburn N4. natural finish.

i bought Minwax wood finnish in natural color stain and sealer after i apply it do i need to use a clear coat as well?

im going for a unfinished feel but i want to protect the wood as well.

any ideas?

No that fact that it's a stain and sealer should be enough. I'd do a few coats to be safe though. After you do the first coat, sand it down to almost nothing again so just the grain takes the stain. Then do another 1-2 more coats on top of that.

i also plan on taking .000 steel wool and buffing out the gloss on the neck would i have to reseal the neck as well?

Nope. Just takes the very top layer of the finish off, it's fine. You should probably hit it with the steel wool between each coat too.
