I've been feeling like I have too many low frequencies in my sound lately when there is a lot of distortion. On the bridge pickup, there is about 0.08" between the string and the low E pickup pole. Is that too low? It's a .052 gauge string...

It's a JB with a cover. It looks like the poles are adjustable (meaning they look like screw heads). Am I correct?

That distance is about what I would have when the string is fretted at the highest fret. Just try tilting the whole pickup by scewing the bass side lower. The individual pole screws are normally used to adjust string -to-string balance on the inner strings, and tilt to adjust the overall bass-treble balance.

Could the problem be in the guitar and amp tone controls rather than the pickup?

I'd look at the amp before looking at the pickups for this.
