Say, I wanted to practice a song written in Eb tuning, so I tune down, and then tune it back to Standard when I'm done. And I practice this song every day this week. Would the tune down/back up on daily basis not be good for the neck?
I wouldn't worry about your neck. A half step up or down should have zero impact on the neck.

Audacity will allow you to pitch-shift the song a tone up if you have an MP3 of it or similar. That said... a half step really isn't something to worry about so whatever.
