I'm not sure if you can play the riff like this by leaving the D and A strings muted and playing those notes at the same time. Any help?

No. You can fret those notes and use your other left hand fingers to mute the unplayed strings. For the right hand you can just use your fingers and then you won't need to do as much muting with the left.
