Hi!

First of I have to admit that I'm a complete newbie in terms of guitar "guts". Actually, that's the reason I need and advice on this topic .

I've got this strange issue with my output signal power on one of my guitars. Here's the initial setup:

- ESP LTD EC-1000 with stock EMG pickups: 81 (bridge) and 60 (neck).
- ESP LTD H-1001 with stock Seymour Duncan pickups: SH-14 Custom 5 (bridge) and SH-2 Jazz (neck).

I've found the H-1001 to be a bit more convenient for stage and recordings but it was also much more quiet comparing to EC-1000 and lacked that angry and powerful sound EC-1000 has. I always thought it's because of passive pickups H-1001 has so recently I decided to try to switch the pickups and put EMGs on H-1001. Surprisingly (for me, anyways) it didn't affect the sound at all. I could still easily distinguish guitars by ear thanks to EC-1000's more loud and somehow more intonational sound. I believe EC-1000 really retained its unique tone and volume although it now has passive pickups.
I did one test recording only to find out that H-1001 still has much weaker output signal and honestly it's kinda confusing. Here's the spectre comparison (H-1001 at top, EC-1000):

I understand EC-1000 is thicker (both body and neck) but from what I've read it shouldn't really affect the output.

I was thinking that may be something else is killing the output power of the H-1001 (like extra resistance somewhere in the chain), but I really have no idea what can it be (neither do guys who made the replacement).
Does the thickness (and shape?) of the EC-1000 alone affect the sound this much? Some people say guitar sound is like 80% pickups and 20% woods but it looks like i'm experiencing 100% woods here.

I would really appreciate any thoughts and/or advices on this issue since my head already hurts from scratching
