So, I decided to restring my Line 6 Variax JTV-89F, and when it came time to put in the new strings I couldn't get the string holders on the saddle to go in far enough for the string to be held in place. It is the same for all the holders; none of them are able to get in close enough to hold the strings. I have no idea what might have happened, or how to fix it.

Take the saddle blocks out and clean the slots of any debris that could be impeding them from crushing the strings, thus clamping them.

Also be sure to trim all your ball ends back far enough if you aren't stringing the balls at the tuners.  It will make the strings clamp properly, completely and evenly on the entire surface and it will also reduce the amount of debris left behind.  Lot's of people don't trim them enough and have problems like strings slipping out and crushed chunks of strings broke off in the holes.

I usually get an air can and hose them out on string changes. You'd be surprised at what gets in there.
