I'm wanting to build a pedalboard with a second tier, but how would I go about doing that? Wood glue? Nails? What would I use?

Screws>nails. Nails are faster, and less work, but they just aren't near as strong IMO. I'd say use wood glue, and then nails too. Then tolex it or something so it looks cool.

For the pedalboard cosmetics, I was thinking about just painting it black and then covering it in carpet.

you want to do glue first, and then either nails or screws. having both gives you a lot more strength. plus, if you let the glue dry a bit first then your parts wont slip as you use the nails or screws. thats really the best reason to do it, cause i know stuff can slip as you try to hold it, the nail/screw and hammer/drill.
