Near the end song "Science" there is a solo. Around 1:25 is when it starts. How does he get that sound. It is a different instrument? Some kind of effect?

What the hell are you talking about? The guitar (or guitars) that play the solo are on the clean channel. The rhythm guitar in the solo is played with distortion though.

daron uses so many guitars in the studio from his jacksons with gibson pups. strats/teles,and mandlins!!!! hard to tell and when he records he has the walls covered in acustic guitars to get a sound he likes!!!!

Not if you palm mute hard enough, it can actually get a clean tone, try it, if you do it right, it will sound like that.
