Well, Steve Vai wanted to do something wierd for a music video. He was thinking of ways to swing the guitar around rather than by the neck or top horn. So he thought "why not drill a handle in it?". And it stuck since. It's just a trademark, really. Like Zakk Wylde's bullseyes

I remember him saying that he wanted the guitar look more personal and he wanted to be able to swing it around his back more easily.

That's clever. But I grab my guitars by the neck or horn anyway, and I think it's easier to do that than go for the handle.
