If my 12th fret is say E# while open is just E which way should I turn the truss rod to correct this?
Well, the thing you should never do unless you are about 100% sure that you know what your doing is adjust the truss rod, I have been working with my dad for 8 years in a shop, still am afraid of moving one of those. And plus, its your intonation, not your truss rod.

how do I go about fixing my intonation then?
