Lately I have seen a few of Gibson Custom Shop models have a long neck tenon and I was just wondering what it is.

It means that the neck tenon (which is the bit of the neck under the fretboard that goes into the body) goes right through into the neck pickup cavity. Most dont go any futher than the end of the fretboard but older Les Paul's have longer tennons. Some people say that the further the tennon goes into the body the better resonance, tone and neck stability will be.
