I havent heard the song in a long time, however knowing Michael Ammott some pentatonics are definatly in there and if memory serves me correctly I remember idetifing some diminished licks.

starts with an e minor sweeped arpeggio, with some sliding, then once the main body of the solo comes in it starts with a progression, in E minor, of:


Emi
C
Bb
F

then a little E minor lick

into a fast shred B dominant Phyrigian lick

into B diminished
into F major
into what vaguely resembles G major

thats the vast majority of the song

amott tends to not use theory 'rules' that much in his music, im positive he knows a good chunk of it, but its not prevelent at all, if i recall, i think he writes most of his stuff just listening to how it sounds together

though i can give you this:

ive learned stuff like fields of desolation, and some other solo licks, and something i find true in all of them, including stigmata, is that amott will follow the general idea of a minor scale, per se, playing 1 b7 b6 5 b3 1, or some progression like that, except he wont play all the chord degrees like they should be, for instance, the 5 chord should be a minor chord, but in stigmata, he plays it as a major chord
